How does felt applique work with cotton quilting?

felt is by its nature preshrunk. Cotton batting, depending on the
batting and your pre-treatment doesn't need to shrink much either. It's
cheaper than wool batting usually, but wool batting is available.

Quilting doesn't care what material is used. Quilting is a process of
sewing layers together. I've quilted entirely with linen (except I did
use wool batting/stuffing).
